I need a frame for a suzuki gn250, found one that is cat D, would this be a problem or a straightforward build, it has a v5,

Should be OK - Cat D doesn't need to be inspected, whereas a Cat C does. The categories have recently changed although I don't think significantly.
Presumably you're building it as the bike with the new frame, in which case of course you just need to tell DVLA of the changed engine number. At least that's all I had to do with my Arrow.
The only issue would be when you come to sell it on.
